YAKUSA

A “structural BLAST”: YAKUSA efficiently retrieves, from a structure database, all entries showing local similarity to a query structure. The method indexes sequences of internal backbone angles, allowing fast scanning of large databases.

Published in Proteins (2005) and integrated into the RPBS platform.

Multiple alignment via relational motifs

Implementation of relational motif search algorithms applied to multiple protein structure comparison — to date the only exact method for multiple structure comparison. Developed with Nadia Pisanti, Henry Soldano and Jacques Pothier.
